I have it organized in two types of drawers: the one for my own use and those for more administrative purposes.

Personal use layers are split up by type of item--rare or non-rare. Rares are then split up into CIs, EIs, Auctioneer, SNG & Commem/Mennie; CIs and EIs are further split up into "07, 08 & 09", "10, 11 & 12" and "13, 14 & 15".)

Commons get split up by shop and if I have a significant amount of items from a shop, may get further split up by gender.

The administrative-purpose layers contain spares (which then are further split up so as to keep things organizes), items I'm keeping aside for one purpose or another, etc.

Works fairly well for me, but that's because somehow even after my absence of two years, I still know mostly which shops had which commons and which year a certain EI was released etc.

Downside is that my inventory has 50+ drawers. =/ Part of that is legacy from having had to keep things straight for so long with the charity and all that, though. XD

That's a lot of work to keep things organized. Though, once it's all done, you don't have to worry about it until you go on a hiatus.

Or until commons get moved to various other shops.

That's what most of my organization work I'll soon have to do comes from.
Well, that and re-ordering the stuff within the layers so I can actually easily see which items I don't have. XD

Let's just hope they don't think to combine all the commons to one store. That would be hellish. Dx

Nah, they wouldn't do that, but there have been commons that have moved shop that I still have to move to the correct drawers.

They'll add a new NPC and shop. And then half the stuff will be sent there. Dx

(Disclaimer: I don't think they'd really do that. But you know, that would be funny in a bad sort of way if it did happen.)

Could be a funny joke for Aprils Fools, except I'm pretty sure that it'd be a real lot of work.

(Though, say, an announcement along those lines could happen, I guess. XD)

Just having an announcement would send the masses into a panic. xD

For about two pages, until someone would say "Hey folks, how about you check [the date-stamp/your calendar/etc.]."
