I suppose I could go with the other way and put all the characters into this universe and make their original universe something that happen in the past or better yet the storyline of the parallel dimension? Since there are two dimensions connected together... xD

That... could work. I was going to suggest something like that, but I totally don't know enough about your universe to know if that was possible. xD

xD Well the universe were they're immortal spirits is basically the idea of Gods. I just wanted some higher power to exist and be someone who can interact with mortals. So Slatrommis (the names of my spirits) are basically guides to humanity to make sure they don't go destroying Lady Earth and if they do, well then they hit the big reset button.

But then one day Segaks (the darkness of Humans' hearts) came into existence and wagered war against the Slatrommis. End result all but a few Slatrommis were wiped out but the Segaks were either all killed or sealed away for all eternity. That is the universe that they live in.

But I suppose I could make it that all Slatrommis died that day and the characters today are as you suggested their reincarnation. Or if I use it in the parallel dimension then that might be make even more sense.

At times like this, I find it useful to make a flowchart.

Definition:

Universes/Storyline

Abstract Reality Theory: 2 dimensions are connected. Same set of characters but different universe and slightly different storylines. Brothers on one side might be Enemies on the other side. While rare it is possible to travel to the other dimension.

Checkmate: The Round Robin Universe. 2 countries, Chess and Numbers, are on the break of war. Black, second in command of Numbers, begins to question if she's really believes in Numbers ideals and debates whether to defect to the other side. Queen Hotaru of Chess just wants to prevent war but knows that is nothing but a dream. Master, Ruler of Numbers wants nothing but rule over the entire world.

Fallen: The other universe. 2 races, Angel and Reapers, have been at war for years. No one but the rulers want this war to continue. Angel side is finally winning until Master, Ruler of Reapers, reveal a secret weapon.

Slatrommi: The world that existed before Numbers and Chess. Thousands of years ago spirits walk the earth... until a war wiped them out.
