By the time I reach the legendaries, my Pokemon are usually powerful enough to withstand them long enough for me to capture them. I only have six on my team and don't bother to capture other ones unless I need one to learn one of those TMs or whatever to get further in my adventure. I'm guessing the creators set it up so that a person could have several Pokemon, training them at once while still progressing.
