Cupcakes are sweet and usually have frosting. It's really like eating cake.
Muffins are more carb-y like bread. Muffins can be sweet but usually not as sweet as cupcakes.

The ingredients portions are different too.

bakery is not popular in my household.

Being cynical, the reason why many bakeries seem to charge a lot for a cupcake (assuming they don't put in a lot of decoration work, which they probably don't) is just profiteering, of a sort. That is, customers aren't likely to want to eat an entire cake by themselves or to carry it around unless it's for a party - so they're more likely to buy a cupcake or two for themselves. So the mark-up on that convenience is higher so they can make up for thinner profit margins on their other items (which are possibly loss-leaders). Similar to how a pot of coffee made at home is generally less expensive than a cup of coffee at a shop.
