In Kyoto for sure go to Gion Corner , Nijo Castle and the Golden Pavilion. (: Also if you want to see an amazing garden to go the Shugaku-in Imperial Villa.
I don't remember the order I went in which is probably the order that makes the most sense. If you show these addresses or look them up, it might be easier not to be jumping around too much when you don't need to be. That is, unless you want to. XD Be sure to spot Kyoto Tower and Tokyo Tower as well. (: It's not too hard. Just ask.

In Tokyo go to the Imperial Palace and Asakusa Temple and if you're up to it you might try Tokyo Disneyland but I think the main thing to do in Tokyo is explore the great city and shop. (: You can go to
any of these places, which I looked over and all I would suggest, especially go to Harajuku (in Tokyo) on a Sunday if you want to see all the fun clothes. (: That's the best time and place, more specifically Jingu bridge.
