Ah! But see that's something you need to know. It's an important plot point (or at least you make it sound like an important plot point) so you need to know how it works.

See going the "magic" "everyone is born with it" route is a great way to handwave how people get powers.
Going the "scientific" "they get it through some sort of mutation" route is harder. Then you actually have to do research on how their powers work within the scope of reality.

let's say someone gets the ability to fly.

In the real world, no one can fly on their own. So keep in mind the physics of our world, how can someone fly? Wings (like x-men's Angel) are a good way to get around it. You could go telepaths with allows people levitate. Or perhaps manipulate gravity?

Sure can. xD The scene can be modern day but magic can still exist. I mean look at Harry Potter! Modern day world with magic in existence. There are tons of animes and mangas who do that as well.

Sure but that's just another think to consider. If it's genetic, will it show up in every generation (a dominate gene) or will it skips over a few generations (a recessive gene).

Doesn't have to be. It's just a matter of do you want non-magic people to know about magic. In Harry Potter's books they don't want non-magic people to know about magic, which things like witch trials that actually happen in history that would be a good reason as to why.

But then you have worlds (not necessary our world) where magic is a common place, people either have it or don't.

xD Well I never know what you already know or don't because I recall not learning the real fundamentals of genetics until much later in my schooling career but what do I do know? xD You could have read it on the side or your school is way better prepared then mines. But yes. xD

If it isn't genetic how do people obtain the power? A random mutation? A lab experiment? Exposure to a certain chemical? They were all present at the same time for an event that change the world and they are the survivors?

If Cain is the one who is giving people superpowers, why on earth is he short on money? There are plenty of power hungry rich people in the world who gladly give him all the research money in the world if it meant they're getting superpowers.
