Actually Konan died too. She was protecting Pein's body and the evil Tobi (forgot his name) came to get Pein's magic eyes and he killed her. Well, she sacrificed herself to kill him, but that obviously didn't work.

I remember after Nagato died she decided to leave and be on her own since she had no one left.

And he started as Obito, a normal child, then Tobi.
Tobi acts like he's dumb but it was a ruse the whole time.
He was being controlled by Madara.

yeah, she left and took Nagato's body. The dude came in and tried to take the eyes when she had a funeral type of thing set up for Nagato's body. I read this in the manga. You can even check the wiki, it even says she's deceased, unfortunately. I actually liked Konan.
